In 2010 he was drafted by the Collingwood Football Club at pick 25 as part of a trade by Gold Coast. Ceglar is a tall, athletic ruckman who can go up forward. Jonathon was a major contributor to Vic Country's win in the AFL Under 18 Championships.

After showing a lack of effort and ability during the 2011 and 2012 VFL season, he was delisted at the end of the 2012 season without playing a game for Collingwood.

Ceglar was picked up by Hawthorn as a rookie in the 2012 AFL Rookie Draft with their 15th pick. After being elevated off the Rookie list Ceglar made his debut against the Brisbane Lions in Launceston in round 14, 2013. He played a second game against Richmond in which he kicked his first goal.

He was promoted to the main player list with selection 59 in the 2013 AFL Draft. He became a senior team regular in the 2014 season and played 15 games, including the Qualifying and Preliminary Finals, but he was unluckily replaced by Ben McEvoy in Hawthorn's winning Grand Final team.

During the 2015 season Ceglar was a consistent contributor in that streak of consecutive games between round 1 and 10. The mobile big man played an important role against North Melbourne in Round 5, also floating forward to kick two goals. he also had a big influence in the Hawks Round 8 loss to Sydney and Round 13 win against Essendon.

On the back of his strong run in the senior side, Ceglar signed a two-year contract extension, which will see him remain a Hawk until the end of 2017. Ceglar ruptured the anterior cruciate ligament in his knee against West Coast in the penultimate round of the 2016 season requiring a reconstruction.

On September 7, 2017, Ceglar signed a two-year contract extension keeping him at Hawthorn until the end of 2019.
