Quinn attended Port St. Joe High School in Port St. Joe, Florida. He received a scholarship offer from Florida State University. The Philadelphia Phillies selected Quinn in the second round, with the 66th overall selection, of the 2011 MLB draft. He signed with the Phillies, forgoing his scholarship for a $775,000 signing bonus. A right-handed hitter for Port St. Joe's baseball team, the Phillies encouraged Quinn to attempt switch hitting.

Quinn made his professional debut with the Williamsport Crosscutters of the Class A-Short Season New York–Penn League, where he had a .281 batting average in 66 games. Baseball America ranked Quinn as the 100th best prospect in baseball heading into the 2013 season. He began the 2013 season with the Lakewood BlueClaws of the Class A South Atlantic League. After batting .238 with 32 stolen bases in 67 games, a hit by pitch fractured a bone in his left wrist on June 24, and he missed the remainder of the season. After the 2013 season, Quinn tore his achilles tendon during a workout.

Quinn played for the Clearwater Threshers of the Class A-Advanced Florida State League in 2014. He missed the first six weeks of the season while recovering from the torn Achilles tendon. The Phillies moved Quinn from shortstop to center field when the Phillies promoted J. P. Crawford to Clearwater in June. The Phillies assigned Quinn to the Arizona Fall League following the 2014 season. Quinn began the 2015 season with the Reading Fightin Phils of the Class AA Eastern League. The Phillies added him to their 40-man roster after the season. He returned to Reading in 2016. He was recalled by the Phillies on September 11 after the Reading season ended.
