Beñat San Jose began his coaching career at Real Sociedad Academy in 2008. In the summer 2012, he was signed by Al-Ittihad, as U21 team head coach. Just six months later, in February 2013, the club decided to put him in the first team. His great job in the U21s was the reason to promoted him into Al Ittihad 1st team. Beñat is the youngest coach in Saudi League history winning a title. When he took the team in February 2013, he had not an easy challenge as his job was qualify the team into the Kings Cup. But he not only qualify the team into the Kings Cup, he won the Kings Cup bringing more of the half of the 1st eleven squad from his Under 21s. The achievement was a total caos, hilarious, Jeddah City celebrated the Title even stronger than when they won the Asia Champions League AFC. In 2014–15, he coached Al-Ettifaq, strongest team in Dammam. After these 3 years in Saudi Arabia, Beñat signed for Deportes Antofagasta of Chile, being his first club in South America. Beñat comes with the mission of saving the club from relegation, on his arrival to the Chilean club said the president. "I came to study the Chilean football, which attracted so much. I had some very interesting conversations with the president and here we are”.
