VfB Stuttgart qualified for the Europa League as they were runners-up to Champions League-qualified Bayern Munich in the 2012–13 DFB-Pokal final. They entered the third qualifying round, and the fifth- and sixth-placed team of the 2012–13 Bundesliga entered the group stage and play-off round respectively.

1MSV Duisburg were denied a license for the 2013–14 2. Bundesliga season, and, in accordance with the rules of the DFL (Deutsche Fußball-Liga), Duisburg are replaced by the best-placed originally relegated team, SV Sandhausen.

1 Offenbach has two points deducted for using bond money from a DFB fund. After the end of the season, Offenbach were not granted a license for the following season and are thus relegated.
2 Aachen has five points deducted for using bond money from a DFB fund and not paying back in time.
