The 2012–13 season of Atromitos F.C. was the 90th in the club's history and the second that the club participated in the UEFA Europa League, after 2006–07. It also was the fifth consecutive season that the club competed in the Superleague Greece.

1 Since Asteras Tripolis lost the 2012–13 Greek Football Cup final to Champions League-qualified Olympiacos, all of the Europa League allocations were made through playoff positions.
2 PAS Giannina was not licensed to play in the Europa League 2013–14 and therefore should be replaced by the 6th placed team in the league table, which is Panathinaikos. But also Panathinaikos was not licensed to play in the Europa League 2013–14 and therefore will be replaced by the 7th placed team in the league table, which is Skoda Xanthi (which will play in the second qualifying round).
