The 2006 season of Highschool Football League began on February 16, 2006 and ended on May 25, 2006. National Pei Men Senior High School football team of Tainan County became the first champion of the league.

Qualification
The top 4 teams of Chinese Taipei National Youth Cup 2005 season (Yilan, Pei Men, San Chung, and Hualien) were automatically granted to become the league members. The remaining 4 places were contested by Ching Shui, Chung Cheng, Chung Shan, Hsin Feng, Hualien Agriculture, Pingtung, and Taibei though a qualification competition held on December 19 and 20, 2005.
In the qualification competition, the teams are placed in either group A or group B and play every team in their group once. The winner of each group qualifies for the 2006 season of the Highschool Football League while the second-placed team in each group plays the third-placed team in the other group in a playoff to determine the final two teams that qualify for the league.
Hsin Feng qualifies for the 2006 season of the Highschool Football League as the winner of group A.
Taibei qualifies for the 2006 season of the Highschool Football League as the winner of group B.
Chung Shan and Chung Cheng qualify for the 2006 season of the Highschool Football League as playoff winners.
