Watsonville Junction is an unincorporated community in Monterey County, California. It is located on the Southern Pacific Railroad 5.5 miles (8.9 km) west of Aromas, at an elevation of 33 feet (10 m).

First named Pajaro when the railway was built in 1871, the Southern Pacific railroad changed the name to Watsonville Junction in 1912.
A railroad branch line to Watsonville joins the main line at Watsonville Junction.
The overnight passenger train The Lark stopped at Watsonville Junction between 1941 and 1968.
