The 2012–13 Taça da Liga third round matches were played between December 2012 and January 2013. The eight winners of the second round matches progressed to this round and were joined by the teams that finished in the top half of the 2012–13 Primeira Liga. The 16 teams were seeded according to their league position in the previous season and drawn into four groups, where they played each other in a round-robin format. The matchdays took place on 18–19 December, 29–30 December 2012 and 2 January 2013, and 9 January 2013. The winners of each group progressed to the semi-finals to be played on 27 February 2013.

Names in bold are the colloquial names of the clubs. Académica de Coimbra, Beira-Mar, Estoril, Moreirense, Naval, Paços de Ferreira, Rio Ave and Vitória de Setúbal all progressed from the second round to this phase. Benfica, Porto, Marítimo, Nacional, Olhanense, Sporting CP, Braga and Vitória de Guimarães started their campaign at this stage.
Draw
The draw for the third round took place on 5 November at the LPFP headquarters in Porto. The teams involved in this round were seeded according to their league position from either the 2011–12 Primeira Liga (PL) or the 2011–12 Liga de Honra (LH).
